I have also checked the replaced file in its original location and the modifications are there....
So, phew! Help.

Strange, did you overwrite the old files? Try renaming original protein.pdb to prot.pdb, for instance, and redo all with prot.pdb. Maybe someone else can help you debug this.

Sargis, I did as you suggested, renamed my file as prot.pdb and it is working fine...
