To me it seems like it could be two things.
1. a double byte character may have crept into your command line or dpf file. Try retyping the command and specifying the log file as part of the input command:
> autodock4 -p C:\autodock\ind.dpf -l C:\autodock\ind.dlg
2. you may not have permission to write to the directory (unlikely, but something to check).

Thank you for your reply. Now I'm using the command directly instead of clicking the Run-autodock in ADT and it worked fine on Win7. However, the Win Vista problem is still there. Seems I can only work in the lab now.
